Certainly possible. Pretty much any electronic part in the car could have been damaged by that. Exactly what? Depends how unlucky you are. The fact that it starts at all is surprising...
Could possibly be just some fuses.if it IS the alternator that is bad, the only thing i could think of it being is a shorted diode in the rectifier causing a/c current to get into the system....if this is the case you need to move fast before it becomes worse....are there any other lights on?
German fuel computers are not known for their compassion and sense of humor, they also have poor maternal instinct, you should tow it to the repair shop.
But since the battery has one post larger than the other, you must have had to work at it, getting the clamps on the posts, that is.
I have seen cars that had this happen before. Usually they are considered totaled due to the amount of damage done to the electronics and the ECM.
You might be lucky and only blew some fuses and fusible links. Check the wiring schematics for fusible links and check all the fuses.
misfire and raw fuel have to do with the electronic fuel injection system. and timing...misfire and raw fuel have nothing to do the the alternator. you need a better mechanic.
Have its memory read via the VCDS terminal, it will list all (or most) detected problems; the rest is guesswork.

After some minor repairs, I reconnected the battery on my 2000 Jetta...BACKWARDS. The car starts, but misfires at low RPM's and smells like raw fuel. Also the aftermarket radio doesn't work and the battery light is on. My mechanic said it probably is the alternator and the radio is blown. Is this true? PLEASE HELP!
